How do i get Evh's brown sound with a marshall hd100 hdfx,mxr phase 90 and a boss mt-2 distortion pedal.?

You got too much gain, I'll bet. If you are going to use the metal zone, you would try it first through the clean side. Adjust the tone and gain (pedal) for the clean side (amp) to get a good crunch, with definition, because you need good definition to play EVH, not mud. Mud is high gain on high gain. Everyone hates that. Cut everything back and push the volume up bit by bit until you start to hear it. Use the Phase sparingly, and get a delay and wah. In fact, I would use the MT's overdrive setting through the clean side first, before pegging it.
